"Being alone" is a choice, a physical state of solitude whereas "being lonely" is an emotional/psychological state of solitude. Have you gotten into an argument or heated discussion and you're told "Please leave me alone"? This means they are wanting physical solitude at that moment, not emotional solitude. However, a balance is important because in worse-case scenarios "being alone" can shift into "being lonely" due to circumstances.
